The most likely culprit is that your roof decking has been damaged.
New roof has ripples in it.
When some of the crowns are up and some are down then the roof has a wavy look but it is still structurally sound.
They give the roof a finished look while forming a protective seal.
Ripples can also expose the wooden portions of the roof to moisture that could lead to deterioration as well as rotting.
Any amount of decking damage can result in a pronounced wave so the problem could be tiny but in most cases bad or rotted decking is going to mean extensive roof service.
Speaking as a talented amateur i did my first ever epdm flat roof last year 20 sq m irregular shape it had no ripples then and it has no ripples now.
I m concerned they over tightened the screws or the material is not correct.
Epdm is heavy stuff it wants to lie flat and doesn t need much encouragement with a broom to do so.
